All you need is NSMBe, Desmume, and a rom. That's it! Some advanced hacking will require other tools, like Devkitpro for ASM hacking.

Depends on what type of patch you have. There's 2 types: .nmp and .xdelta. You can apply nmp patches with NSMBe, but for xdetla patches, you'll need XdeltaUI. This little tool can be found in various places on the web. What's the difference? Well, only Xdelta can transfer code changes to the game. ASM hacks, basically.

You'll have to homebrew your 3DS. Lots of people don't do this but it's possible. There's tons of tutorials on youtube and websites on how to homebrew your 3DS.

Visit the sprite database, and look for the sprites you want to edit. The sprite database gives you information about the sprite, including the graphic files. Graphic files are very easy to edit using NSMBe, and if you want, you can export them and edit them with any paint tool.

If you want Newer DS goombas, export them from Newer DS and import them into your hack.

Well, if you've already imported ASM hacks, that might be an issue. Once it transfers computers, (for example, if I apply ASM hacks on one computer and I transfer the Rom to another computer and apply the same hacks plus new ones, it won't work for some reason.) I don't know if there's a fix to that or not. If you are setup and have already applied ASM hacks then there's no real need for me to do it.
