The clear parts are probably because those parts are solid white. Many things stay invisible if they are solid white. Darken them very slightly and the colors should appear.

I have never had that problem with white colors. The texture editor uses a white background. Are you sure you selected the white pixels?

Do not use the ones at the top left of the palette. They will be transparent ingame.

Nope. the FIRST color of the palette (the one at the top left) is ALWAYS transparent. All the other ones aren't.

So you have to use another white color from the palette, that is not the first one. I'm sure the item palette will contain one

I got the same transparency problems, when I imported something white. The editor trasformed it to transparent.
I have absolutely no clue why.

I compared the two palette and found the white in both in the same place so I took the pencil and then colored with white

I could solve the problem the same way, but after importing the editor makes it transparent.

Wait, you're using the PNG importing, he's using the built-in graphics editor of NSMBe.
Dunno why you were getting transparent white. What/where were you importing exactly?
