I was editing a jyotyu tileset, but if i change the background to something like
''Castle/Volcano/Ghost House/Underground'' as the bottom layer, the coins, blocks, look like they have a negation. Please help!

What?!?

Maybe a screenshot will say what you can't say with just words.

1. Open the thing you wanna show to us
2. Press Print screen or PrtScn on your keyboard
3. Open Paint, Press Ctrl+v
4. Adjust the image and Save it.
5. Click "Uploader" on this board
6. Go to "Images and Screenshots", then click "upload file"
7. Put your screenshot into "file", maybe add some description
8. Upload, after it done, move your mouse to your file, right click
9. Copy the link
10. Now put it in your reply, add img tag, paste the link, put it into a spoiler
11. Preview, if nothing's wrong, post it.

It's a palette prolem.
Jyotyu tileset has multiple palettes depending on the bottom BG, this is why some levels in the original game have the ? blocks of different color. (brown, blue, gray and red)

Also there are many files that use jyotyu palette, other than the tileset itself.
So *don't modify jyotyu palette* unless you know what you're doing.

The correct way to modify it, use the file browser, open all flies using jyotyu, and open four palettes, click export all, edit it by any software that handles transparency, then Import all.

We really need a list, what files are using jyotyu.

We did it through the Import All and Export All buttons.
There are plenty explanations here on the board, so I am not like posting another one here. Sorry.
