You say "How are you" when you want to ask someone, if he is fine/well/sad/strong/and so on...

You say "What is the weather like", when you want to ask someone, in what condition the weather is.

You never say "How is the weather", because it actually means, that you want to ask someone, if the weather is fine/well/sad/strong/and so on... With that I mean, that you ask the same question than "How are you", only with the weather.

I hope you understand. I used to make the same mistake than you, until my english teacher told me, that it was wrong.
