From what I know, all the bosses are 3D models and have textures that you can edit, but is there a way to edit the model and then make a custom texture to suit the model? And is it easy?

Make a texture hack of a boss is easy, but editing the model and suit the textures is difficuls, is more easy make a custom model.

How do you import a custom model? And how do the textures work with it?

You can import any model from the game, but some won't work.

But can you import a model that isn't in the game (e.g. a Boom Boom)?

What? hmmm .nsbmd models are ds models. And Boom Boom isn't in any ds game. And it woul't work with any boss but bowser jr... I don't exactly know.

So if I got any model and (somehow..) converted it to a .nsmbd file (or whatever file it has to be) it would work?

Can add an static .nsbca file, for the model, like with the MKDS custom characters.
