Just replace/edit the texture of the cap.

It should work but... the NSMBe only loads the Normal-Mario cap (red), and if you change it, the Flower cap (white) and Mario's face look really bad

It happens because the multiple textures share palette.
There's no "easy" way to fix this for now AFAIK. They're also Format 5 textures I think (?)

But it IS possible When I made my Toad model, I had the same face and head problem, since I completely removed the hat. So I had to look for the pixels, which have another color and then I compared them with the palette. So I changed the colors in the palette and it worked. It took a long time

I don't know, but probably you can open all the files that share the same palette and then do Import All?
