You dont have to fix anything. It's all ok. The game uses the first palette only for the blue shell and the vine. The other palete is for anything else.

The red mushrooms just use a different palette.
I think it is one of the different jyotyu palettes. Just look around and you will be able to find it!

the red mushroom is in first screenshots and in the second there is green mushroom
