Progress Update:
Well, I guess I'm one step further into figuring this stuff out.
In 3dsmax6 there is a shematic view button (The button to the left of the material editor button) which you can use to connect different objects together like in the nsbmd. So now the animation is not as messed up, but it is still a semi tumble weed.

Nope. My node-structure isnt the same as the model from mario. But I figured out that we can make models in sketchup and then we can convert all very easy in a few seconds to nitro standard. In 3ds max click on the hammer at the right, scroll down and then thers somethin like scripts or so. There you can choose "Convert to Nitro" or so.
